The datasheet for the OMAP35 and the AM37 means, that the pins CAM_STROBE and MMC1_DAT4 both multiplexed to GPIO126. Is this correct? If yes, then these are the only pins who share the same GPIO.

Yes, you can use gpio_126 from either location in the BGA. If you use gpio_126 as an input,
set the unused ball to safe_mode, or one of its alternate pin mux settings other than gpio_126.
