Sorry, did not get your question, what do you mean by alignment in SDE? Do you mean stereo rectification?

I mean if a pixel in sde result is in coordinate (x,y), does this mean that the corresponding pixel locates in (x, y) in left image or in (x, y) in right image?

Hi Adam,

The disparity output from SDE in terms of x and y is always with the reference one image and onto the second image. so one input image is reference and second image is where pixel is searched.
