Are the PCIe Reference clock inputs for the 66AK2G12ABYA60 really LVDS?
I see that called out in the datasheet in several places, but the table with LVDS input numbers (Table 5-5. LVDS Input Buffer DC Electrical Characteristics) does not apply for the PCIE Reference clocks and, instead, there is a comment "Refer to the PCI Express Card Electromechanical Specification for clock requirements."
The PCIe standard calls out HCSL as the logic-level standard for the reference clocks .
