• Did you add the ESI xml file to TwinCAT Config folder? If not, then you can do the following:
  • ESI file for EtherCAT SubDevice application based on ETG stack is at ${SDK_INSTALL_PATH}/source/industrial_comms/ethercat_slave/beckhoff_stack/esi/TI_ESC.xml 
  • Copy the ESI file to {TWINCAT_INSTALL_DIR}\TwinCAT\3.1\Config\Io\EtherCAT folder
• Re-open TwinCAT after adding the xml file.

Could you monitor the MDIO_LINK_REG at the specified address and see if the bits corresponding to the PHY address is getting set/reset on connecting the ports to an Ethernet network:

I believe you're using the Out Of Box example from the SDK here.
