Can AM387x Gig-E port interface directly with another Gig-E MAC or does it have to go through the PHY interface ?

Yes, it is possible to have a direct MII to MII connection as long as the clock's and board traces are done correctly. You also must ensure that the required setup/hold is done at both ends. It's a rx to tx and tx to rx direct connection.

Is it possible only in the MII mode or can it also be done in GMII mode ?

By MII here i was generically referring to all MII interfaces type, so MII to MII, GMII to GMII, RGMII to RGMII etc.

So yes in GMII mode it would work too.
