I want to configure my DSP C6678 to Endpoint mode. but it exist Legacy Endpoint and Native Endpoint.
i want know the difference.

Native Endpoint is for use w/ Native PCIe devices. Legacy Endpoint is for interoperating w/ Legacy PCI devices. If you're system is fully PCIe then you want to use Native Endpoint.

in Spec of PCIE 1.0. for example if i want to do IO transaction. i must configure my device at legacy Endpoint mode. because Native Endpoint not support the IO transaction.

The last two statements would be correct. The Legacy vs Native Endpoint modes and their usage is defined by the PCIe Specs, note we're at Gen 2 but it's backwards compatible w/ Gen 1 and as such the Legacy vs Native Endpoint modes are carried forward.
