For the AM3359 with the two port ethernet, I need to have one port for internal communications and one for external, so really on two separate networks, is this possible? Any thoughts?

Look for Dual Mac Mode support in CPSW, which will provide you Two separate ethernet interface.

OK, thank you, just to confirm, one MAC will be with fixed for the internal connection and the other will be served fronm DHCP. Just want to be sure each MAC can be fully indpeendent in terms of being served from two different DHCP. Thank you.

Yes, in Dual EMac mode both ethernet interface will be separated and can be used to communicate with two different network.
