i use am3359 design a custom board.when i use sd card to boot it have a problem occur:

Might be the SD Card's CD and WP pins. Maybe the reference design has these and your custom board does not. Commonly happens if the EVM has a full-size SD Card socket and the custom board has a micro-SD.

yes,EVM board use the cd and wp pins,but my own board still use these too,my sd card socket has 11 pins ,cd pin i use AM335X_SPI0_CS1,wp pin i use AM335X_MCASP0_ACLKR.and they are same as EVM board.the sd card what i use is full size card.

Okay. I assume same kernel. This processor appears to have internal pullup resistors but the EVM has external pullups. Does you custom board have external pullups on the data cmd, and CD lines? Can you measure the CD line to see its state? Usually MMC problems result in much noisier console messages. A "waiting" message would suggest the driver is not even trying to communicate yet.

Very puzzling. Since U-Boot can read the kernel from MMC, the data and cmd lines must be good. Voltages at the card must be good. The only difference is that U-Boot does not use the CD or WP lines. Linux does. Did the same kernel boot from SD on the EVM?

Looking though "arch/arm/mach-omap2/board-am335xevm.c", it looks like the board init code dynamically sets up the board according to the EEPROM contents. The boot message line:

[ 0.872853] AM335X: EVM Config read fail: -110

suggests the board init bails out very early - getting the MAC address. Setup of the pins and peripherals do not occur. I think you have to initialized the EEPROM to the same values as the EVM or modify the kernel so that the EVM init is hard-coded.
