If we use 18 bit LCD display,then to which pins of AM3352 the RGB lines(each 6 bit) need to be connected in that 24bit Lcd controller ..

A typical scenario is to connect the upper (most significant) 6 bits of each color (RGB) from the 24-bit LCD controller.

I have another query on this"How the grouping of each 8bit combination is done for RED GREEN and BLUE?"

Is it like

D0-D7 = Blue

D8-D15 = Green

D16-D24 = Red

or vice versa??

Is including the Series resistors in LCD lines are mandate???

They help reduce emissions from the LCD flex cable.

Is tha emissions you are saying is equal to EMI???

Usually we will have this kind of series resistor for High speed signal only so the LCD(3.5" &18 bit) I am going to use will operate with clock of 10MHz(Max),does this require series resistors along data and clock lines??

It depends on your board layout and EMI requirements. If you bury the lines in inner layes and route them short, and LCD cable is short - then probably no. But it's your decision, there is no 100% guarantee in these things.
