You didn't specify which AMC TCLK pin pair or which CDCM6208 that you wanted to configure but let me provide some additional information.
The CDCM6208 labeled CLK1 in the schematic provides the SYSCLK, TSREFCLK and PASSCLK to the K2H. This clock generator can be referenced to either the Rakon 19.2MHz VCTCXO connected to the SECREF or by the AMC TCLKD pair connected to the PRIREF. According to the information that I have, the Smart MUX mode select bit (SMUX_MODE_SEL) in register 4 bit 13 is set to 0 or auto mode. In this mode the CDCM6208 will use the PRIREF as the reference clock if a clock is present or the SECREF if the PRIREF is not present.
The CDCM6208 labeled CLK3 in the schematic provides the HYPLNK0CLK, HYPLNK1CLK, ARMCLK, ALTCORECLK, DDR3ACLK, DDR3BCLK, USBCLK and PCIECLK to the K2H. This clock generator can be referenced to either the Fox 25MHz XO connected to the SECREF or by the AMC TCLKB pair connected to the PRIREF. According to the information that I have, the Smart MUX mode select bit (SMUX_MODE_SEL) in register 4 bit 13 is set to 0 or auto mode. In this mode the CDCM6208 will use the PRIREF as the reference clock if a clock is present or the SECREF if the PRIREF is not present.
I stress that this is an Advantech product, but according to the information that I have, either of these clocks should automatically use the AMC clock if it is present. No further configuration should be needed.
