I want to understand a description below. Actually, there are more peripherals required software control to enable. What does "all other modules" mean? Are they LPSC #0, #1 and #2 which are "Always on" module in the clock domain?

-> By default, the PCIe, SRIO, and HyperLink are held in reset and clock-gated. All other modules come up enabled by default and there is no special software sequence to enable.

    Yes, by default PCIe, SRIO, and HyperLink are held in reset and clock-gated and the software enables the modules (turns on clocks and de-asserts reset) before these modules can be used. All other modules refers to the modules listed in section 7.3 Power Sleep Controller (PSC).

    The LPSC #0, #1 and #2 are always on domain and you cannot disable it through software.
