The VPBE and DACs can be driven by several clock options as discussed in section 3.1.1.3 of SPRUE37c, in particular it sounds like you could use the VPBECLK input pin by setting VPSS_CLKCTL.MUXSEL to 2, this gives you the option of providing an independent external clock to the VPBE. Is this the sort of option you were looking for?

Yes, I believe that is what we want.  What should the frequency be for the encoder for NTSC output?

In general you need to have the VENC running at 27MHz for standard TV signals (NTSC/PAL), I think table 57 of SPRUE37c should help to better answer your question.
