Are you configuring EBSR.Axx_MODE bits to mux these pins as GPIO instead of EMIF?

Are the GPIO registers set correctly to make these pins in the output direction?

You shouldn't have to worry about contention on this board and the voltage of DVDDEMIF is 3.3V.

You should be able to drive the pins as 3.3V or 0V with 0x1C07h IODIR2 GPIO Data Direction Register 2 and 0x1C0Bh IODATAOUT2 GPIO Data Out Register 2
