I want change eMMC flash from eMMC4.41 to eMMC5.0, Please help confirm this design.Thanks!

eMMC versions are backward compatible, so this should work.

Our OS is Wince6.0, Boot flash is Nand, eMMC5.0 flash is used for customer data flash, Please help double confirm it ,Thanks a lot!

From hardware perspective there should be no issues. TI cannot comment about WinCE, as this software is not supported by us.
