What's the suggested way to interface two Sigma Delta ADCs and one EnDat encoder input to the AM437x IDK? Does the SW package support such a configuration?

The PRU-ICSS-INDUSTRIAL-DRIVES (software-dl.ti.com/.../index_FDS.html) package has a motor control example that is documented here: processors.wiki.ti.com/.../PRU_ICSS_Industrial_Drives

This motor control example can be configured to receive feedback from both an EnDat encoder as well as a Sigma Delta ADC for position/speed and phase current feedback in the FOC loop.

As the wiki page points out, in order to connect the Sigma Delta ADC to the AM437x IDK board additional hardware will be connected to the expansion header as shown in this TI Design: www.ti.com/.../TIDA-00209

From the documentation it's not yet clear to me, if the SDDF and EnDat master can run on a single ICSS. So one PRU core for SDDF, one PRU core for EnDat.

My customer would like to have an EtherCAT master running as well, which would occupy the 2nd ICSS.

Is this still possible?

Yes, you are correct. ICSS0 can handle both the EnDat and SDDF (one in each PRU). ICSS1 will be free to implement Industrial Ethernet protocols.
