As of today customer using C5504 with its parallel interface to the FPGA and FLASH,and would like to migrate to C5545,but this device has only serial interface.

Do we have recommended solution/option for using C5545 with parallel interface

C5545 does not have a parallel interface. So you will likely need to see if the FPGA can take a serial interface to talk to FPGA .

On Flash I assume you meant booting from flash , so yes instead of NOR or NAND that may have been via EMIF on c5504, you will need to stick to the boot modes and serial flash options listed in the c5545 boot loader application note.
