Regarding BOOTMODE[12:10] pins,

They are used to configure both:

PLL boot
SPI boot

Can you please explain how this overlap is resolved?

Please take a look at TMS320C6655 datasheet at:

Section 6.28.2.7 gives you details about SPI Boot Device Configuration and section 6.29 describes PLL Boot Configuration Settings.
