The DM355 does have current clamping however there is no guarantee of protection, in particular if a 1.3v supply like the PLL voltage exceeds 1.7v as shown in table 4.1 of the datasheet than there is the potential for permanent damage meaning you may need to replace the chip. I am not sure how likely it is that the PLL was permanently damaged by the 3.3v operation, we do not test parameters beyond the maximum ratings. This is something you would have to test out, if the board that had the pll exposed to 3.3v will not work properly but an updated board that only ever had 1.3v on the PLL does work than you are probably looking at a need to replace the device.
