We have a similar issue with the PCIe output clock configuration, see below thread:

Is it possible to generate the output clock from the SITARA without the need of an external clock? We are not been able to get it up & running...

    Yes the clock buffer is called ACSPCIe in the TRM, it is a bi-directional clock buffer where you can set register CTRL_CORE_SMA_SW_6[17:16] = 0x1, which will enable TX mode. 

    Give it a try and let me know if you run into issues.
