Is there any particular reason for using large value bulk capacitor at the input(2 x 1200uF) and output (1 x 1000uF)of TIDA-010042 mosfet based reference design.What happens if I reduce these values.

This big capacitor is mainly for transient performance, if transient situation is not critical, then the input and output capacitor can be smaller.
You can look at the design guide of new TIDA-010042, section 2.4.2.2 Input Capacitance for calculation the minimum input capacitors of a buck converter.
