Do not have reference design for BQ24040 to use 100k NTC vs standard 10k.
The BQ24091 and BQ24093 will support 100k NTC they are similar devices but different package.

What current source setting do you have? The BQ24090/2/5 uses 50uA with 10K (which is 500mV) and the BQ24091/3 uses 5uA with 100K (also 500mV).
