I just got a PCN about the part number in the title. What surprised is the degradation of CMRR for certain part numbers, as in the worst case as much as 5dB down. This affects some receiver designs performance, so why TI make a running change on this. Is the recent migration to RFAB and die change (shrink) the reason behind this datasheet update?

Yes, there are FAB changes in LMC6482 and Si-die design is smaller due to the RFAB process.

The datasheet is specified CMRR change from 62dB to 60dB and only affected with 5Vdc supply rail. I do not see where 5dB reduction is mentioned in the datasheet. These are based on the lab validation data, the specification is guaranteed if the same characterization method is applied.
In general, we see that op amps produced with RFAB process have better performance, but there are some slightly differences due to the FAB changes. So it is good options to check it out for your application.
