LMK04828BEVM: Set frequency and actual frequency do not match

We are using the LMK04828 EVM for generating LVDS clock outputs at SDCLK1, SDCLK1*,SDCLK2,SDCLK2*,SDCLK3 and SDCLK3*. 
The code dumped is attached.
The exported register set is also attached. Also attached is a document containing the hardware changes and screenshots of the TICSPRO.
The board is supposed to generate the frequency value entered at the SDCLKs on the Clock outputs page. But we are unable to get the exact frequency. If we set 1MHz, we are getting an actual frequency of 1.1MHz. Similarly for other frequencies we are unable to get the exact set value.
Could you please guide us if any changes are required to get the exact frequency output as the set value.
