I needed to change the default values of the registers on the IC as given in the memory map, how do I change the values based on my requirement of different frequency etc? (The memory map is given in the datasheet of the IC but those are the default values only)

Here are the programming instructions for LMK04100: 
Page 23 of DS is where register map is found.
You can also utilize TICSpro to create the configuration you need and export the register map as HEX values for use with your FPGA/driver.
You can also reference the console as to see the exact register and data payload.
