If I only use one output on the LMK00334 and following the recommendation of leaving the unused pins floating and minimum copper, is there have been any issue reported considering jitter or/and EMI?

I'm not aware of any issues having been reported. If the output is floating and not connected to a clock trace, you will not have to worry about crosstalk on the unused clock lines, thus I wouldn't anticipate an impact to the jitter performance. From an EMI perspective, it seems conducted emissions would be reduced due to less outputs being driven, and radiated emissions away from the part should also reduced due to less traces being driven.
