Hi Brian,
This CPU board has two USB3.0 paths.
The current configuration is to take the P0 path,
which will be sent to the motherboard and I/O port through the Hub on the CPU board.

If customer power on and off 12V and 5V at the same time, does the issue still happened?
From schematic , it seems there is no VBus control for hub downstream port 2.
Can you also send schematic for main board with redriver.

Hi Brian,
On CPU board schematic, CPU USB3_P0 one by one connect to Hub, and the Hub USB_VBUS signal only connect to pull high/low.
I don’t know the downstream port 2 does it means?
Attach file is USB3.0 path from CPU to Main board, I have high-light color for you refer, thanks.
TUSB8020B has one upstream port and two downstream ports ( DN1 and DN2).

Is U36 connected to USB type-A connector? If yes, then please replace C 226/C227 with 0 ohm resistor.
