You can use C2000Ware_4_00_00_00 since is the latest version. 

You can refer the What's  New section and see the changes done from C2000Ware v3.04.00.00

Why do you want to use 3_04_00_00 with 4_00_00_00?

I have a program I developed using C2000Ware_3_04_00_00. Can I add another application in C2000Ware_4_00_00_00 to this program? Could it be any incompatibility issue?

Do you want to merge the code from both these versions and have a single project? I don't think there will be any incompatiblity issues.
