Hello!
I have a question related to this reference design. in the schematic of the reference design the differential signal of the encoder is going through a signal processing stage consisting of op amp buffers and at the end there is a differential op amp I can't actually get what is the function of having 1.65V at the end of the RC filter at the non-inverting input of the differential op amp

It is for level shifting of the sin/cos signal. The sin/cos will vary between a positive and negative value. It needs to be shifted to the positive side to be sensed single-ended by the ADC.

and for the diodes placed at the differential inputs also what are their function? are they for protection or they have another function?

These are clamping diodes for hardware protection (in case the signal goes above V5). Its a good practice to have these on connectors you would plug external parts into (such as cables).
