I created a project using the 80 pin version of the F280015x but switched it to the 64 pin part in sysconfig later. If I close CCS, the project will go back to the 80 pin part. I can change it back to the 64 pin part but it will break my pin assignments. How do I get it to stay with the 64 pin part in sysconfig?

Do you have anything specified in project properties - > Build ->SysConfig -> Basic Options?
