My customer supply VREFHIx with high precision LDO and power up for this pin is slower than VDDIO and VDDA for about 2.5ms. Is than any risk here to power up this pin like this?

There is no risk to this method for the customer.
For the accuracy of the ADC the only constraint would be the VREFHI be stable before the ADC is used to sample an input, no risk to any damage to the device.
