I was using pin 3.1 and pin 3.0 as I2C communication. but these communication pin 3.1 is also on MSP1 board as well as U100 so how would we know which board is working?

What do you mean with "MSP1 board" and "U100"?
You need to pull the RXD TXD jumper so that the back channel UART is disconnected.
I want to know when MSP1 or U100 is selected as in which will work when we dump code
3.1 on U100 is only used to communicate with the DCDC converter. It is totally separate from 3.1 on the MSP1. Since they are both MSP430's, the pins share common names, but are on totally separate chips. I think your main problem is that Pin 3.0 on MSP1 is not connected to anything.
