Customer would like to use TPS2560 in their project, they will only use channel 1, for channel 2, does it OK for them to connect EN2 to VIN and leave OUT2 floating with no cap connected?

You can connect EN2 to GND and leave OUT2 floating.

Since TPS2560 EN is high disable, and why can't just connect to VIN to disable this channel? Any specific reason that we should connect to GND to enable it?

It indeed needs to be pulled up to disable the device as the logic is low to turn on.
