In the input PORT, I connected a 100W PD adapter. I setup TPS25750 60W sink device. Then I connected a 14.8V 4.5Ah lipo battery with BQ25792. Then i buck/boost output of BQ25792 to 20V which is the input to the TPS65988 power supply circuit(Same like in EVM, we connect barrel jack adapter)

I resolved 2nd port issue. It was GUI settings for GPIO. Now both port working are working fine and generate all PD outputs.
I have one last question regarding it.
1: I have 100W PD input wall adapter as a input source to the TPS25750 and then I  connected a 66W battery with BQ25792. I selected this setting in TPS25750 GUI considering, I need 60W output at one port and 40W output at other port. Is it correct?

Or I should change to 60W sink power because someone mentioned me in another thread that BQ25792 can pass 3.3A of current only.

The 2nd question is related to TPS25750. Now it start giving me hard time.
I created the Bin and successfully programmed it and I tested it a lot with those setting and everything was working fine. TPS25750 was taking 5V input and charging battery at 1.2A but after few days, It now setup voltage to 19V and charging current is very low. Also, it do not provide enough power to the system so system can run only at wall adapter. I must add battery to work rest of the circuit. 
Any suggestion for that?
I tried to erase it completely then flash it but give me same issue.

Just to confirm so there is no misunderstanding:

You have your PCB attached to the wireless charger with a cable and are able to function correctly, however once you use the wireless charger without that cable, you are no longer able to see any contracts?

No, It is incorrect.

I have a wireless charger. To verify if it work fine. I bought a 100W PD adapter. I connected wireless charger with it and it worked fine.
Now when i connect that wireless charger with my custom board port. It do not able to make any contracts. I tested the port with PD trigger tester and it negotiate all 5 to 20V contracts on respective triggering.
But unfortunately, it do not work with wireless charger.

Do not get confuse with wireless word. I am connecting it with a cable with both wall adapter as well as my custom board.
It's wireless function is to charge the cellphone only but not wirelessly connected with power source.

Now regarding, your first question.
It do not occur with a dock station or if i directly connect cellphone.
It only not work with charger.
I don't have PD log for now but i can generate it for you using a PD tester which is very good.
Can you elaborate what exactly we are looking for?
Although, i don't understand that log but maybe i can send you the exact information .

Thanks for the update on the schematic!

The PD analyzer will allow me to see all the messages being communicated between the two ports. 

Without a log it will be very difficult to understand the issue occurring.

What is the software that you are using to open these logs? 

It is interesting to see that hard reset occurring with the TPS65988 and the wireless charger.

Do you have a PD log of a successful PD contract being negotiated on the wireless charger with another PD source device?

Unfortunately I am not able to open the logs as we are not allowed to download 3rd party software.

I have been looking at the log pictures you provided and I am beginning to think that there might be an issue with the wireless charger.

Based on these logs, I do not see why the TPS65988 would have issues with the wireless charger if it has no other issues with other sink devices. In the wireless charger failed log, there are 2 hard resets occurring even before a send source capabilities message.

Is there a configuration tool for the wireless charger like the one TI provides?

No there is no way to configure charger because it is OTS board.

It seems like the wireless charger have some issues.

Can you tell me a brief about the communication parameters for future use which i should look when doing testing in the PD log?
What should be the values that must be there to be successful contract between two devices?
After that, i believe we should close this thread.
