For TPS61088-Q1 MPN design requirements are Vin=3.3V , Vout=5V , Iout=3A. As per WEBENCH ® Design Report duty cycle is 39.526 %. Is there any duty cycle recommendation for above mentioned part?

There is no recommendations for the part but some limitations.
The duty circuit should ensure not reach the minimum on time.
For example, the frequency is 1M and period is 1uH, the minimum on time is 160ns, the duty should be within 16% and 84%.
For your application, I assume that a LV device like TPS61033-Q1 should be more suitable?

have you deleted your response?
The frequency in your case is 400k and period is 2.5us, and ton min is fixed.
So, the max and min duty should be 6.4% and 93.6%.
Have you considered using TPS61033-Q1?
