I have not tried it. But the EVM is set up so that splitting VIN is possible, so I am fairly certain that different VINs are supported. The BOOT voltage is referenced from VREG5 which is generated from VIN1, so I would definitely use the higher input voltage on VIN1.

I checked this. Is does in fact work with different voltages for VIN1 and VIN2. You do not necessarily have to have VIN1 higher than VIN2. Just make sure that VIN1 is high enough to allow VREG5 to properly regulate.
