Can you explain how to calculate the worst case output voltage tolerance over load/line/temp for the VGL rail for the TPS65142? It looks like there are two parameters - 'reference voltage' and 'reference voltage of feedback'.

VGL tolerance is dominated by combination of reference voltage tolerance (VREF), resistor divider network tolerance as well as load regulation. Datasheet graph in figure 10 shows load regulation over temp and and VREF tolerance is provided in the electrical specification section of the datasheet.
