For the MUX36S08IRSNR & MUX36S08IRSNR when impleneted with a dual (positive and negative supply) is it better to connect the thermal exposed pad of the QFN package to the GND pin OR the negative Supply voltage connected to VSS ?

Currently we have the exposed pad connected to GND !?

Yes, connect it to the negative voltage Vss is dual supply applications, if you choose to connect it. There is no option for GND in dual supply as Clemens mentioned this would just short Vss to GND.
