The error message doesn't appear when using a specific device, only when asking for the update with the menu Help > Check for updates.
I went through a slow process of selecting the updates once at a time on the list provided by the menu Help > Check for updates.
When selecting the update for the CC13xx/26xx package, a message warned it was incompatible with the CC31/CC3200 package and prompted for the removal of the later.
Then the updates went on successfully on the same once at a time pace.
This error should be more explicit, provide explanations, suggest actions and ultimately be avoided.

I've encountered this exact error, and I discovered that the MSP430 Emulators and Device Support Files (MSP Debug Stack) v6.3.4.4 isn't supported in CCS v6.1.1.
I'd recommend downloading and installing CCS v6.2.0, since it supports the MSP Debug Stack v6.4.4.4 package (releases found here).
