How to program PGA309 for bridges having resistance of 350 ohms and 700 ohms. I am trying to make two wire 4-20mA transmitter using PGA309 and XTR117 based on your reference design.

This is a TI reference design, so it does not include software or a controller interface.
However, the PGA309EVM-USB evaluation kit is a complete hardware and software solution that allows you to test the PGA309; and also includes the option in the hardware to connect the XTR117 current loop transmitter; and include sensor profiles examples using the XTR117 current-loop transmitter.
I recommend you start by using the PGA309EVM-USB evaluation kit to familiarize with the PGA309 device; the EVM allows you to connect the sensor to the evaluation board and familiarize with all the device functions.
One possible way to program an external PGA309 sensor board is to connect the reference PCB board to the USB-DAQ controller interface (part of the PGA309EVM-USB kit) and program the device using the PGA309EVM-USB software, as shown on the bench test set up of Figure 11 of the TI Precision Design Document.
On your custom PGA309-XTR117 test board, you will need to connect the interface connections, (1W) to the USB-DAQ connector as well as the power loop connections of the 4-20mA transmitter (connector J3 on the TI reference design).
On the USB-DAQ connector, you will connect the J1-11 (1W), J1-21 (Ground), J1-14 (XTR +Loop), J1-15 (XTR -Loop) to your PGA309 test board.
Please note that in 2-wire 4-20mA current-loop transmitter applications, the total current consumption of the PGA309+XTR117 and bridge sensor should not exceed 4mA. Depending on the excitation voltage across the bridge sensor, you could potentially exceed this current.
