May I know what voltage rating 0.1uF cap should be selected as Vcc bypass cap? The application is for USB ESD protection, ESD ±6KV.

ESD events do not have much energy, so they do not contribute enough charge to increase the voltage of the capacitor by a significant amount. (This is why ESD protection circuits route the current into the power supply's capacitors.) You do not need to increase the capacitor's rating.

Your understanding is correct, since Vclamp is 16-V (typ), this is the DC voltage the capacitor would see.
