I am not using the SPI interface on the TPS65987D. It says on the datasheet to ground all the unused SPI pins. Is this correct? This seems like an odd thing to do since this is a SPI master interface and generally the TPS65987D will check if a flash device is connected to it on power up which means it will try driving a signal into a grounded I/O.

This is correct. When the TPS65987D, it will first check the status of the SPI_MISO line. If it is pulled high, it will try to load from an external SPI Flash. If SPI_MISO is pulled low, it will not load from the external SPI Flash and instead check the status of ADCIN to determine which configuration to enter.
