How to specify in IDE there is no MSP430FR2311PW20 only the MSP430FR2311?

CCS doesn't care much about packages. Getting the pin assignments straight is "left as an exercise for the reader".

I am glad to see that you are interested in the TIDM-FRAM-IRREFLECTIONSENSING reference design. The HW and SW associated with that TI Design is already based off of the MSP430FR2311IPW20 ( 20-Pin TSSOP ) device so you don't need to worry about any differences between your design and the reference design.
CCS projects are based off of the general part number (GPN) because all of the devices that are associated with that GPN are based on the same core. You will notice that the GPIO and peripheral port pin #'s of devices that fall under the same GPN match. This is so that all SW created for these devices can be used without needing to worry about modifying the code or pin assignments.
Bruce is correct, it is up to the customer to look at the device datasheet and confirm that the device variant contains enough externalized GPIOs and peripheral port pins to meet your specific requirements.

The code and reference design schematic are based on PW16. It is not based on PW20...

Yes indeed you are correct. I was basing my previous comment on the TIDM-FRAM-IRREFLECTIONSENSING BOM which seems to have a mistake because it references the TSSOP20 device footprint.
Regardless of the actual device used for the design, my previous post's second and third paragraphs still apply. In your case, you will have more externalized GPIOs to work with which will give you more flexibility with your application.
