The corner frequency for the input LC filter is at around 50kHz while the switching frequency is set to 300kHz. This means that the input filter will provide less than 20dB attenuation at the switching frequency. Lowering the corner frequency will result in more attenuation at the fundamental which will help attenuate subsequent harmonics. You can also try to replace D160 with a ferrite bead (example: FBMH3225HM601NT) to help attenuate higher frequencies (up to 100MHz). 

In terms of your layout, the area of the SW node should be minimized as much as possible. The trace from the SW pin to the inductor can be wider but the area of SW node around the pad of the inductor can be minimized.  

Can you share the part numbers for L5 and L6?
