What timer do you use and in which mode/configuration?

As far ass I know, there are no way of just resetting the count value.

You should use our drivers when using the timers.

I am using timer0 with timer.h these are your drivers, I cant believe that you cant reset a timer during run mode this is a basic function.

as above I am trying to make a basic run on timer which will allow me to test if two pulse (GPIO ) have arrived within a given time frame if not timer times out and rejects pulses, if they do reset counter before time out basic stuff.

I have seen some information on a GPtimer that can measure an event time on an I/O but after trawling for many hours can find no example of how to use it.

You need to read the TRM and see what functionality the different timers have. If a specific functionality is described, we (or most likely the drivers) will help you using that functionality.

 Below is a post showing an example on how to measure the time between two events on a GPIO.

I have had a look at the code you mentioned it looks really promising, In my case I only need one I/0 input, I need to start the timer on the first High pulse and end the timer on the second high pulse and take the measurement. could you point out what changes I would need to make please.

Have you looked into using "Time-to-Digital Converter (TDC)" instead of a timer?

No I did not know it existed, I had a look through the drivers and cant find anything, could you show me where there is information on the TDC also any examples please.

You should not start and end the timer. You should simply read the values on your interrupt and calculate the difference between your time stamps.

See Figure 15-3 in the TRM.
