The Pinmux-Tool generates way too much data - at least that's my experience, since it creates code for all available pins. My recommendation: you pick out only these lines out of the generated sources, which belong to the pins you really want to use and place these lines somewhere in your general initialisation function. There is no need to set configuration for all the other pins when they are not needed. Next during compilation you will see what else you need out of the generated headers (or you simply can use all the headers, it will only cost a bit compile time but will nto expand resutlign code).
