I do not think that USB3.1 is secure (from a SoC standpoint) or provides any encryption; please refer to the data manual and the TRM for additional information. The SoC itself could come as a secure unit with encryption.

USB secure means security mechanism for securing the data communication on the bus, I hope there is secure media exchange over USB.

Can DRA821U-Q1 USB 3.1 provide secure communication ?

Max,

No. There is no secure communication provision in the USB bus of our SoC.
