CDCE62005: Unused PRIREF+/-, SECREF+/- , EXT_LF(P/N) and AUXIN connection

I am not sure I understand your first question. 
You need to give the device an input (ether Aux_in , PRIREF or SECREPF) to have PLL lock to refence and generate output frequencies desired.

Your second question I cannot really answer without knowing which pin you're using as a input.

I'm planning to use only AUX_IN with external 25Mhz OSC in order to produce 50,100 and 250MHz clocks from the clock generator.

So I PU the positive pin and PD the negative pin of PRIREF or SECREPF because they are not used. the AUXOUT and PLL_LOCK are floated.

Please let me know if it is ok.

how can I use 4-pad Crystal as below and connect it properly to CLK GEN?

Should I connect #1-pin to AUX_IN and 3#-pin to AUX_OUT?

Or, should I connect all pins to GND except #3-pin to AUX-IN?

Yes its clearly understood, but i just don't know how its can be that Crystal can be connected to component with only single-ended input, it must be output that oscillate the Crystal in order to receive the Crystal input in AUX_IN...
