Does this gain actually change anything in the processor or does it only edit the display of the ADC capture in the UI?

I don't want to sound harsh, but have you read the documentation for the MSP430FR6043 and gone through all of the USS Academy? Many of the questions you are asking are answered in documentation.
For this parameter, it is changing the gain value of the PGA built into the MCU. See the user guide (SLAU367), chapter 22. The Ultrasonic Academy also mentions what "GUI Based Gain Control" under "Basic Configuration Parameters" does in a less technical sense, but still mentions the PGA (programmable gain amplifier).
No worries. I did read a bunch of documentation, but it has been a while. The name was throwing us off more than anything.
